I normally pull the meat therm out when I foil. The only time I tried to leave it in, it was reading way high (I think the foil touching it). Is there a good way to leave the meat therm in a foiled but?

If it's a Maverick then the temp is going to be read from the tip of the probe. So long as the tip isn't touching foil, then there wouldn't be any interference. Was it touching the bone maybe?
 
I don't bother with the meat thermo if I have to foil the meat. That is typically a sign that it is a large piece of meat like a pork butt or brisket and I go by probe tender and not internal temperature of the meat. I also use estimated cooking times/temperatures to determine when to start probing the meat.
